I had trouble when I did my french market bag too. I ripped the bottom back and redid it a few times. It did have somewhat of the same effect on the bottom of it. What I did was sort of stretch and pullit back and forth to try to settle the stitches as much as possible and then I took the tail from the start and weaved it in so that it pull it up and flattened it out a bit. I would try to get it as flat as possible before felting it ... but when you block it you should be able to get the rest of it flatter. Not sure if this helps at all but there you go ;)
